Sheikh Mohamed and Najla Bouden discussed efforts to boost partnerships for the betterment of both nations.
Ms Bouden conveyed the greetings of Kais Saied, President of Tunisia, to President Sheikh Khalifa.
Sheikh Mohamed delivered his own message of goodwill to the Tunisian president and the people of the country.
Ms Bouden became the first female prime minister in the Arab world when she was appointed to the role in August.
Sheikh Mohamed was briefed on the latest developments in the North African nation and expressed his wish for its stability and prosperity.
The two countries have enjoyed a long-standing friendship.
In August, the UAE sent two planes carrying 47 tonnes of medical supplies to Tunisia to support the country's fight against the coronavirus pandemic.
The consignment included respirators and oxygen cylinders to be used by health services to treat patients battling Covid-19.
